I would also like to point out that this affects the repositories configured by software center for purchased software. For example, in my case I have this problems for the repositories associated to games I bought through Hmble Bundle (I believe 5), and Memory Owl. I have also tried to remove one of those games and deleted the respective files in /etc/apt/sources.lists.d and then re-install it. I can confirm that in this case the software is correctly installed and the repository is back to normal (it can be edited using software-properties-gtk). In my case I tried this with Supermeatball game.
