Exactly the same problem here: Running Ubuntu 12.04 LTS (unity)
The problem can be resolved by adding the proposed directive to the desktop launcher file.
Open the menu shortcut file:
nano /usr/share/applications/AdobeReader.desktop
and Replace the line/s:
#Exec=/opt/Adobe/Reader9/bin/acroread Exec=env UBUNTU_MENUPROXY=0 /opt/Adobe/Reader9/bin/acroread
This does not correct the problem but sends you back to the traditional menu. Would be nice if this could be resolved in the Adobe Reader Installer.
