This is not a bug, it's normal. Each time you "ticked" the option you save a new list of Startup applications. If you remove the tick, you don't remove the list of startup applications. For example, if you don't want any application every time you log in, what you have to do is to log out, restart or shut down with the option "ticked" and no running applications.
