I've found a way to always reproduce this bug. I hope that it will help to fix it. Here are the steps:

1) Install (if it's not) the package snes9express
2) Launch snes9express
3) Choose a ROM file and run it (click on the "Power" button)
4) The game window opens. Close it (click on the X)

"keys repeat" is no longer working.
