I loose my custom shortcuts often, but not on each logout+login. I've also seen just part of my custom shortcuts being lost.

I have following customizations:
Navigation -> Switch to workspace 1-4: CTRL+1 ... CTRL+4
Navigation -> Switch to workspace left/right/above/below: Disabled
Windows -> Move window: Disabled
