I cannot agree with the 2nd paragraph at all!
It is bad enough that the user has to deal with different, conflicting sets of keyboard shortcuts in CLI and GUI applications, and in different applications. If he isn't able to clearly distinguish the two environments, and use the learned behaviour in each set of applications (GUI/CLI), that is very bad.
If a standard keyboard shortcut might produce data loss, as in this case (a package that isn't installed - the user might not know how to finish the setup), that is very bad.

I don't know what the Gnome guidelines are, but this deserves some attention!
