To reproduce:

Open Scratch
Open file
Add New View
Left click somewhere in the contents of the opened file in the left view
Make a change without saving
Click Remove Current View
Click Cancel in the "Changes ... haven't been saved." dialog
*Observe that no files appear to be open anymore, but closing Scratch prompts you to save your changes.
