The taskbar panel has a feature which allows it to hide when not in use*, similar to the Windows OS. This allows windows to fill the screen and, in Windows at least, the taskbar reappears when the mouse cursor is moved to the bottom of the screen. In Raspbian Stretch, the taskbar comes up behind windows so it's remains hidden from the user. The only way to keep it useable is to keep windows above the taskbar area which defeats the purpose of the automatic hiding feature.

*accessed via context click on taskbar and select 'panel settings' > 'Advanced' > 'Automatic hiding'.
