Please check the date on my bug report. Do you mean "What kernel were you using in early 2014?"

In the interval, the Pi I was using suffered an apparent VRM failure, and I threw it out.

However, I've replaced it with a Pi 2, and I'd like Raspbian to provide ntpd (and Chrony) packages with PPSAPI support compiled in.

I'm sorry, but the (hand-compiled) kernel I'm using doesn't seem to have any relevance to whether Raspbian ntpd was compiled with PPSAPI support. It wasn't. Please consult the config script flags used in the package source. Current "production" ntpd (4.2.8p5) requires the flag "--enable-ATOM".
