I was finally able to reproduce this, using Ubuntu 11.04 in a virtual machine.
I updated from the default version (0.8?) to Pinta 1.1 from the stable PPA, and the alt-tab icon disappeared. However, the Pinta icon is still correctly displayed in the menu.
