I did additional following two tests.

Test 1:
1. Open file from #4 in Pinta.
2. Image | Rotate 90 Counter-Clockwise
3. File | Save
4. Accept default 85% JPEG Quality.
5. Select Clone tool from Tools.
6. Zoom picture to 400%.
7. Moved sliders to see the bottle.
8. Press <Ctrl>+left_click on dark water in the left site of bottle.
9. Release <Ctrl> button and left_click on bottle. Nothing happens.

Test 2:
1. Close the file and reopen saved file from "Test 1" (so rotation is already saved in file).
2. Do all steps from 2 to 9 from "Test 1" and Clone tool works fine.
