This worked for me in a quick test using the flatpak package. Could you maybe describe the steps you're taking and what the result is, or a quick screen grab?

suddenly it works on nvidia/x11.
but on intel gpu/wayland it does not work.

I just open a png image file then select an area with the rectangle selection tool.
then click View -> Crop to selection.

I don't know why the bug happen or not.

I found something wiered on wayland machine.
When I select an area with the rectangle selection tool, the seleted area does not have dotted line. But in a nvidia/x11 machine the selected area has dotted line.

I attached another image which shows the selected area does not have dotted line and crop to selection does not work.

In the second image, it looks like there may be a dotted line around the whole image? Since the selection mode is Union, if the entire image was originally selected then that would explain why the smaller area doesn't have the selection outline

I have run into this problem too. Like Cameron has written:
1. Rectangle Select.
2. Selection Mode change "Union" to default "Replace".

Pinta now remembers bunch of settings after you close down the application and restart it.

You can also "clean" all of the setting you have made.
1. Close down Pinta flatpak version, because Pinta saves the config files when it is closing down.
2. Remove config files from Terminal:
rm $HOME/.var/app/com.github.PintaProject.Pinta/config/Pinta/*
3. Reopen Pinta and you will have "factory like reset" state of Pinta.
