I tested with Gimp and can't really see big difference. In Pinta top-left part of image is preserved in Gimp bottom-right of image is preserved. Have I missed something? Can you please write in more detail what do you expect to get as a result when you select "No" after step 3?

Please also provide info what is your Pinta version from Help | About menu and what is your operating system (it looks like some Linux distribution because you are talking about grub).

If you are using Pinta 1.6 (the latest version) then fine, if not then try installing the latest version from http://www.pinta-project.com/releases

In Pinta 1.6 you can try the following:
1. Rectangle Select click on canvas and drag. In toolbar at top right you will see the area you are selecting, when you get the 640x480 then release mouse button.
2. On toolbar click on Crop to Selection button or press the <CTRL>+<SHIFT>+X keyboard shortcut to crop the image to selection.
