I'm experiencing the same problem here. The daily run pt-table-checksum job nearly always returns one or two tables with a DIFF. But there is no difference in the checksum table and pt-table-sync finds nothing to repair. The problem also occurs when I manually start pt-table-checksum so it is reproduceable.
If I can help in any way to produce some debug output, let me know.

We are ignoring some cache tables both within replication and pt-table-checksum.
