The problem is probably caused by 'spurious' world files, that is .w files in the world directory which contain signals etc., but which is not part of the actual route and therefor there are no related items in the .tdb file.
As the signals in these 'spurious' files can have the same tdb-entry reference number as proper signals in the route itself, this can corrupt the signal data.

Attached is the list of .w files in the WORLD directory of the version of the route as I use it.
Next attachment is a screenshot of the same gantry which shows the correct signals - also, I do not get any warnings of incorrect signal entries.
Please check the contents of the WORLD directory of your installation against the attached list, and remove any files which are not shown in that list.
