Long story short, the behavior of the sale_crm module seems consistent with what was happening in 6.1 and with the way contacts are used when creating Sales Orders manually. As explained in comment #8, The journal entries of the SO invoice will be linked to the Contact's company, as was also discussed on bug 1151947.
