I might have good news: You suggested an incompatibility with the emacs version I'm using, so I downloaded the current CVS version today and compiled it myself:
GNU Emacs 23.0.60.1 (i686-pc-linux-gnu, GTK+ Version 2.12.9) of 2008-11-29 on evo
instead of the Ubuntu package: https://launchpad.net/ubuntu/intrepid/+source/emacs-snapshot/1:20081013-1 GNU Emacs 23.0.60.1 (i486-pc-linux-gnu, GTK+ Version 2.14.3) of 2008-10-13 on rothera, modified by Debian
And in fact, nxhtmltest-run-Q does much better (output is attached)!
So maybe it wasn't a nxhtml issue at all but a temporary bug in emacs?
Still, I'm encountering the following two errors, but they seem much less severe:
Internal error in rng-validate-mode triggered at buffer position 1853. Wrong type argument: number-or-marker-p, nil
ERROR: new-way /= old-way
