That one whitespace and one dot which belongs to /usr/share/applications/nautilus-home.desktop, right after "Exec=nautilus --no-desktop", so it will become "Exec=nautilus --no-desktop .". See the difference?
I figured it out just few minutes ago. Don't ask my why, but it works and saves us from all these mysterious troubles.
I think this should be deffinitelly reported as a Nautilus bug. Stop the rotary press, change headlines, GNOME Do is innocent! Hurray!
