The same behavior is still present on Xubuntu 19.10 with MenuLibre 2.2.1.

Whenever I right click on Xubuntu Logo --> Edit Applications and modify some app .desktop file, for example chromium_chromium.desktop, it shows me the "Internet category" twice - the first is listing all the Internet apps from /usr/share/applications, while the second "Internet category" is showing only the modified .desktop file located in ~/.local/share/applications/chromium_chromium.desktop).
