I can't really say this is a bug fix, as I'm not sure that this fixes the bug. But the repair for the symptom, the disheartening menu directories, can be fixed like this:
In terminal:
cd ~/.local/share/desktop-directories
open the directories in your text editor, edit them to only have:
obviously adjust the information for the menu you're working with. save and exit and you should find your missing directories back. the menu may act a little funny the first couple times opening after adjusting the file. sometimes only showing the directory you edited. but after a restart, the problem should be completely resolved
