After checking with UX:
In addition to showing warnings we could also disable the checkboxes that break commissioning in case users do not have a custom repo because in those cases they disabling will definitely break things.
The bad: we would need to what can safely be disabled and what cannot, first. We would need to repeat this process for every new version.
That said my vote is to go with the warnings only.
