OK, here is a small summary of what is needed (workaround only) to make my GA-P35-DS3P waking on LAN magic packet with ubuntu Hardy Heron (x86/64) :
Before shutting down, edit /etc/init.d/halt and remove the "-i" option from halt command at the end of the script and kill NetworkManager processes.
I did not need to patch the regular driver r8169. It seems that "ifdown" breaks WOL configuration.
