Same problem here, WoL from S5 with 2.6.26 worked for my Gigabye P35 DS3, .28 and .29.1 did not.
My distribution(gentoo) has a switch to not bring down eths completely to make WoL work, which i've always enabled.
I tried to make .29.1 work with acpitool, enabling wake for all bridges in my system, but that did not help.
I finally commented out rtl8169_asic_down(ioaddr);, and it works again..
