I built/installed the stock 2.6.25 a few days ago and WOL still works fine for me, as long as I don't use NetworkManager, make sure ifdown is never called (including in shutdown scripts), and don't use the -i flag when halt is called.
I should also mention that I do a /sbin/ethtool -s eth0 wol g
on startup a while after the device is brought up.
