Hi Jon,
I agree, We should add a "clear highlight" message.

I recently had a similar issue in Eeschema, and added a specific message
$CLEAR: "HIGHLIGHTED"
in eeschema/cross-probing.cpp

(using message $NET: "" was not a very good idea)
