The "grid origin" is not the same as the "origin for drill and place
files" which is what I believe you are referring to. You want to use
the "origin for drill and place files". Actually this is the origin
used for all plotting and fabrication outputs. The set "grid origin"
hotkey is 'v' which may be what you are experiencing. This happens to
me frequently. The red target is the indicator for "origin for drill
and place files" and the grey target is the indicator for the "grid
origin". Both origins can be the same point but they don't have to be.
This allows for flexibility when using the grid for footprint placement.
