'Cmd-`' is not an Inkscape keyboard shortcut: if you have "Enable key equivalents under X11" (X11 Preferences > Input) enabled, the keyboard shortcut acts on X11/OS X system level (the command does not get passed through to Inkscape in this case). If you disabled key equivalents under X11, Inkscape should no hang either: it doesn't do anything with the 'Cmd' modifier, and the '`' (back-tick) is 'Zoom previous' (assuming you have an 'en_US' keyboard layout): <http://inkscape.org/doc/keys048.html#d0e868>.
Inkscape's command to switch between windows opened from the same instance is 'Ctrl+Tab'.
