Ok, I really misread your question, sorry. And you're right, adding an additional dialog is definitely not a good idea.

The specific eps2pdf-ext.py script is the most simple option. There's nothing to do, we can reuse your work ;)
I'm not sure that commands with parameters work (see Bug #431290 "[inx] <command reldir="path">somecommand -with -arguments</command> fails").
