I created Bug #1524870 "EPS export does not respect "Bleed/margin (mm)" setting" which is related to this bug:
I'm not sure when it was introduced, but Inkscape 0.91 has a "Bleed/margin (mm)" setting for the Postcript exports. But it's not working for eps. Because, well... a margin is empty whitspace which is not included in the bounding box, as discussed here.
