Can you provides steps to reproduce?

This should be reported separately as regression: transforms using
- 'Object > Transform…'
- 'Object > Align and Distribute…'
- 'Object > Rows and Columns…'
fail on 3dboxes in current 0.47+devel builds (works as expected in Inkscape 0.47).
