<clipPath/> elements in legacy files using clones of drawing objects will be scaled twiced (via scaling of the original object, and via preserved transform on the clipped object) when the option to 'Scale elements' to 96dpi is chosen on open in Inkscape >= 0.92.

1) launch inkscape (default prefs)
2) open attached test case
3) choose 'Scale elements' when prompted

Expected result:
The rectangle clipped with a clone of the yellow path below matches the position and scale of the original path (the clone used as clip is at the same position as the original path).

Actual result:
The visible part of the clipped rectangle is scaled up and slightly offset (by the scaling) compared to the original path of the clone underneath.

Notes:
AFAICT none of the preference settings related to transforms and clones affect the behavior of 'Scale elements'.

Reproduced with Inkscape 0.92 r15299 and lp:inkscape/0.92.x r15309 on OS X 10.7.5.
