Inkscape 0.91 portable dialog positions and keymaps

Bug Description

While using the officially provided Inkscape 0.91 Portable Apps format there are two bugs:

One cannot modify or assign new keyboard shortcuts from the preferences window,
While editing the key presses are not registered or are some times typed into a floating search box that appears in the lower right corner. Non portable version works fine

In the preferences>Window I have it set to "Remember and use last window geometry", but if I open more than one document the floating dialog positions are reset. If i run several blank instances of inkscape the problem is not revealed, but opening more than one document simultaneously, it centers the dialogs (fill/layers/align) in the screen and this new position is saved on exit and reused on next startup. Again, non portable version works fine.

It seems that when one closes one of the inkscape instances it closes the main window but leaves the dialogs behind (you can seem them duplicated at about 1:30 in the video) and that probably causes the position reset.

The keystroke bug is not present in the portable build provided by Partha here http://www.partha.com/downloads/Inkscape-0.91-portable.exe

Confirmed on Windows XP. The new shortcut is not even changed in the list.

I also notice issues with the trunk (not portable) versions. When the Default window size is "Small", the Remember and use last WG option works as expected. But when I set the default to "Large" or "Maximized", Inkscape acts as if it doesn't save the geometry when quitting, and resets the windows size to the default one. 0.48.5, on the same computer, works as expected for all default values.

Unrelated to Windows builds (or portable ones) - AFAICT this affects all platforms (apparently the setting "Remember and use last window geometry" was not considered when the option to define a default window size on launch (and default it to maximized) was added for bug #830663).

This is still present in all the 0.92pre builds I have tested so far.
Opening multiple files messes up dialog configurations.

Only workaround I have found so far is to make the preferences file "preferences.xml" read only.
