For GIMP on Windows (uses the same toolkit as Inkscape: GTK+), there have been reports that some screen capture software (Camtasia), or applications like Teamviewer and Skype (because of their screen-sharing abilities) can cause similar symptoms (even if they aren't really in use at that time). One user confirmed that running "Monitor Bright" [1] in autostart to reduce monitor brightness prevented that mouse clicks got registered correctly in GIMP.
