I found another Windows 7 computer which has this problem 100% of the time in another GTK+ app. It doesn't run Divvy or Teamviewer or anything like that.
I closed all open processes until the only possible remaining culprit was dwm.exe --- Desktop Windows Manager. This is part of Windows. I opened Performance Options in Control Panel and selected "Adjust for best performance" in the Visual Effects tab. This disables all the window effects like Aero, smooth scrolling, etc. This setting fixed mouse behavior on the affected computer.
So it seems that GTK+ doesn't play nicely with Windows' compositing window manager, or applications which utilize it.
