Yes, I am using desktop install as well. I don't think the install method makes any difference.
I compared a Ubuntu version that I have been running for a long time with several upgrades (DNS proxy package now removed) and an installation from scratch. With the regard to DNSmasq and resolvconf configuration files, I noticed the following:
Upgraded Scratch
/etc/default/dnsmasq yes no
/etc/resolvconf/run/resolv.conf no no
/var/run/dnsmasq/resolv.conf yes no
I tried with a new installation from scratch and it works.
