No. There is no standardized way of interacting with the tray. Some applications close, some don't.

The fact of not closing when the user press close is common but, UI speaking, is a very bad thing and is not recommended (if you hit close, it should close, damn it!). The fact that "a lot of applications are doing it wrong" should not and never be an argument.

Anyway, with Unity and Gnome-shell, the tray is becoming completely different. I believe that the tray plugin should be maintained out of GTG trunk anyway.
