One thing I just noticed is that, at least in the Virtual Box case, it might be related to the amount of memory assigned to the virtual machine. I had 1GB of memory previously where the problem occurred. I just increased it to 1.5GB (for other reasons) and suddenly the theming works and I also get Unity desktop as well.
