I´ve got the same problem, tried the solution in #63 with no success.
Further in in ccsm I deactivated the "gnome contability" setting. Since this time I did not have any issue with my custom shortcuts again. (Tried this on two different systems which showed the same problem...)

Can anyone verify this ?
