I can confirm that xgl has something to do with the problem. My problem started when I started using proprietary ATI drivers, fglrx, with xgl for 3d desktop effects. Previously I had been using xorg radeon drivers without xgl with no problems. I recently went back to xorg radeon drivers and uninstalled xgl and havent experienced the problem since.
