Another note: I've now tested with folding@home stopped, and it seems to make no difference. However, switching from compiz-fusion to Metacity does prevent the problem occuring.
Just this evening (and now night), I've had to ctrl-alt-backspace the X server about 15 times times because my "Super" key got stuck almost EVERY time I used a feature bound to that key in compiz-fusion. I even switched from a git version back to the packaged version, but it changed nothing.
With Metacity, I have not once managed to make any keys get stuck.
