I can reproduce this now by typing 'sudo apt-get upgrade' and holding down Enter for about half a second. For me it's happening only with hardy (specifically 2.6.24-12-generic), not with gutsy.
What happens is that the kernel's 'key up' event (and also possible kernel or hardware generated autorepeat 'down' events) are delayed for about 1-2 seconds. Since this is even happening with a multi-threaded xserver-xorg-input-kbd, this can hardly be the x server's fault.
Please reassign this to linux-source and add a http://bugzilla.kernel.org/show_bug.cgi?id=9448 tracker.
