The broken fine does *not* belong to gnome-do. It belongs to app-install-data package:

$ dpkg --search /usr/share/app-install/desktop/gnome-do.desktop
app-install-data: /usr/share/app-install/desktop/gnome-do.desktop

It also happens when the software-center updates its catalog:

Processing triggers for software-center ...
Updating software catalog...this may take a moment.
