Yes, cluster control has a known issue with this. In short it assumes that there is no outside interaction with the cluster, so when you restart nodes manually it thinks that they fail and tries to restart them. Severalnines guys seem to be workign on it, you may want to ask them about the progress if cluster control is important for you.
