The same bug for me in Ubuntu 12.04.

Only eSATA port works. The other USB ports don't work at all.

The laptop I just bought last year meet the bug but the old PC in my home doesn't come across the bug.
After my time-consuming reflection, I suspect that the reason may be due to the problem in nautilus dealing with USB 2.0 and USB 3.0 port.

The nautilus doesn't deal well with USB 3.0 but deal well with USB 2.0.
