I observe the very same problem on MSI Wind U90x on the up to date Karmic UNR (2009-09-15) system.
Brightness changes back and forth for a while. If you wait, the flashing actually stops, when the battery icon appears, both in GDM screen and in the desktop as well. Combined with notify-osd it is very annoying.
