You can force byobu to update the updates available by clearing the cache files, which store the number of updates available. I use screen, so my cache is stored here:
rm /dev/shm/byobu-<user>-<XXXXXXXX>/cache.screen/updates-available rm /dev/shm/byobu-<user>-<XXXXXXXX>/cache.screen/updates-available.lock
