Happens to me on first launch with a given profile. (I use multiple profiles.) After I resize the screen, the size is remembered for the next start with that profile. Oh, that's on Ubuntu Lucid.
My assumption is that the window is set to open at initial size that works on Windows but doesn't work on Linux/X because of different font metrics. I haven't checked what happens on Mac OS X, but I don't recall it being a problem there.
