This bug was already fixed, it was related to intel drivers, try rebooting, if it doesn't work, run this in a terminal:

sudo apt install xserver-xorg-video-intel=2:2.99.910-0ubuntu1.3+elementary2+r3~ubuntu0.3.1

I noticed this bug after a system update, a few weeks ago.
I tried to fix it with the command above but apt-get gives me:

E: Version '2:2.99.910-0ubuntu1.3+elementary2+r3~ubuntu0.3.1' for 'xserver-xorg-video-intel' was not found

I tried updating the system with:

sudo apt-get update && sudo apt-get dist-upgrade

and then rebooted, but the problem persists.

Any tips? If you guys need more info about anything, just ask.

I also forgot to mention, the bug do NOT affect windows from: firefox, gvim, atom, audacity and google chrome. It does affect: terminal, geary, files, midori, camera and music.

Aparently it only affects apps from the elementary core, but I am not sure.
