This is pretty strange. The preferences dialog should be available using the keybinding "Control+p", btw, any setting can't cause this.

You should try to deactivate all plugins, (control+u), if some plugin is the responsable tell me that is it. If the problem doesn't gets solved post in this bug your plugin list, you can get it with the command: dconf read /apps/eina-player/plugins
