I think there may be a regression on this issue: I just got this same exact behavior (asking for a cryptswap passphrase during boot) on a brand new Ubuntu 15.10 system76 laptop with updates applied. I've contacted System76 support to let them know.
I'm also having some problems with LXC that may be related to this problem, but I haven't figured that out yet.
